The Academy did not teach how to counter Genjutsu. This was something students learned from their Jonin tutors after graduation. Despite Minato's future potential, he was still just an Academy Second Year student.

Unable to resist, Minato succumbed to Tatsumi's Genjutsu. He staggered and fell to the ground, drifting into a deep sleep.

"For a Genjutsu expert, a small gesture is enough to put the opponent under Genjutsu," Tatsumi remarked, shaking his trench coat. He bent down to pick up the sleeping Minato and carried him off the field.
